I'm not sure if this is the right place to post this, but when you are playing multiplayer (on one system) how do you make bad guys so that you aren't just shooting each other?

If you mean play against com enemies then you cant do that.  Halo multiplayer only allows for actual people with a controller to play.

You could play co-op campaign mode.
